My serious answer is that it could be something to do with temperature.
Perhaps it helps keep him warm, cold, whichever a genetically modified
penguin requires.

My silly answers are that Pen-Pen is actually a robot and that's where
the batteries go.

Or...Pen-Pen is a small Mecha piloted by even smaller people and the
back pack is where the entry plug goes :D

It's some sort of air conditioner, according to the ADV/AD
Films/whatevertheyarethisweek liner notes for episodes 1/2. I think that
Misato and Ritsuko each have one in episode 2 (when they're watching the PR
guys on the TV.)

Could be that Pen-Pen is an Eva pilot, and the backpack is his equivelant to
Shinji's, Asuka's hairclip thingys.
