End of Evangelion...Ritsuko and Gendos conversation

When Ritsuko is about to kill Gendo and Rei, she discovers Casper has
betrayed her, Gendo says something to her that isn't heard and she replies
"...You lie."

What had Gendo said to her?? I don't watch the dubbed versions, only the
subtitled.. and what Gendo says isn't documented. His mouth moves and no
words are said.....

The answer is quite simple. We don't know what Gendou said:

The story behind it is as follow: In the original storyboards for
that scene, it was intended for Gendou's line to be muffled by an
the sound of an explosion so you couldn't hear it. In the end
they decided not to use an "explosion" noise, but they still
wanted us not to hear the line.

Now apparently when Yamaguchi Yuriko (Ritsuko's seyiuu)
was supposed to say her "Usotsuki" ("liar") line, she couldn't
find the right tone for her response, because of course she didn't
know herself what Gendou's character just said. So what happened
is that Anno wrote down Gendou's sentence during the dubbing
session for this scene and gave it to Yamaguchi, who then did the
line without any further problems. So the only people who actually
know the line are those who were at that dubbing session that day.
It never appears anywhere else.

Doesnt he say something along the lines of "....I've always loved you." to her?

That is what many people think. However the truth is that we don't know.
It's not in the scripts, it we were never meant to hear that line.

I wonder if it is because Casper has betrayed her, that maybe her mother had
wanted all of this to happen, or had been in on the planning for it, and
when Gendo says this to her, she replies, you lie. Of course, this is all
open to speculation..
