(Non)Modifiable Files

I just downloaded and installed Janus and have really enjoyed it so far. I am seeing one thing that I'm trying to understand and that's that some files are set with nomodifiable. The one I noticed was an app/asset/stylesheets/xyz.css.scss file in a Rails app. It also seems like a spec file might have had a similar issue. I ended up just doing a "set modifiable" but would like to understand why it is happening. I'm guessing that it's one of the plugins, but I'm not sure which one or why.
