Hi,

I have a series of MRI images with a resolution of 0.48 * 0.48 mm and
intersplice resolution of 1mm. I stack the images and convert it to vtk
format using the compiled itk code. The image when loaded in itk-snap
takes the dimenasions as 1*1*1. I tried, but unable to find a method to
change the dimensions to 0.48 * 0.48 * 1. I would be very glad if
someone can help me out.
I know that there is a method of rescaling the vtk image using
interpolation method but I dont want to rescale. I want to edit the
voxel spacing while displaying the image.
Thank you in advance.

Happy New Year to all.

Prasanna Ganapa.

Hi

As far as I know, SNAP respects the voxel size in input images. Perhaps the problem is with the VTK reader, or with the VTK header. Are you able to stack your images into a 3D image of a different format (analyze, mha, etc?).

Perhaps you should try the  MRIcro tool

Once you have opened an analyze or a vtk file the program opens a file for the headers (.hdr) which you can modify manually taking care of saving it after modifications have been done.

I hope it will helps

Thanks for your help.
I was able to modify the header of the analyze file using MRIcro tool.
It could not load the .vtk format, so I stacked the images in the
analyze format and edited the .hdr file.
I was looking for such an option in SNAP.

With Regards,
PG.

Thanks for your reply.
SNAP do take the voxel size as in input images, but it does not give
the option to edit the voxel size.
I'm able to stack the images in other formats, but I was not able to
specify the voxel size while stacking. So I wanted to edit it using
SNAP.

One more option: read in the image as RAW. That way you can specify the voxel size as you read the image.

Hi dear Pyush

I have faced a question. I perform segmentation using itk snap. Then I export the mesh for all labels. However, it seems that the segmentation has been performed only on the surface of the objects and it is empty inside. I have performed interpolations in all directions. But when I clip the exported mesh in paraview, it shows that the inside of the object is empty.
Could you possibly help me out with this?
