Shell integration should definitely help, not hurt. I see that there are no prompt markers in the left column, but this could be because you disabled them in Prefs > Profiles > Terminal > Show mark indicators. This is the easiest way to tell if shell integration is working.

If the shell integration script is misbehaving it’s probably because something else is using PROMPT_COMMAND or the bash debug trap. Make sure shell integration is the last thing you load, since it tries to play nice with things loaded before it.

If that doesn’t work, the next first step in debugging this is be to remove/comment out stuff in .bashrc, .bash_profile, and .profile until the problem goes away, isolating he cause. Once you know that, it will either be a bug in shell integration or in the other thing. I’ll be glad to help sort that out once we have a culprit.
