Has anyone been getting this error when doing the functional consequences Pt2? I've updated everything but am still getting this. Any help would be appreciated!

Yes. An update of dplyr causes this problem.
Grap the latest version from GitHub and that will fix your problem. As you can see from the news file a lot have happened so I suggest you restart the entire IsoformSwitchAnalyzeR workflow :-)
