What steps will reproduce the problem?
1. Mount phone
2. Browsing folders and remove files

What is the expected output? What do you see instead?
.DS_Store files and a .Trashes folder are created. These files and folders
present no or little benefit for an iPhone drive, an option in the
preference file to exclude this behaviour would be welcome.

What version of the product are you using? On what operating system?
Mac OS X v.10.6.6, iphonedisk v.20100411.

How do you stop these from getting created on external hard disks?

There is a FUSE option "noappledouble" which appears to be able to do that.
