I have a Pentium III - 450 system with a INTEL SE440BX-2 MB. The power
supply went out and was replaced with a similiar one. Simple connection,
seems to work fine.

My problem is when shutting down from Windows 98, it does a restart instead
of a shutdown when I select shutdown. (Yes I have clicked the correct option
selected. - shutdown.) It used to display a screen that said you can turn
off the computer safely. Not any more.
Any ideas?

Try to Disable your APM, Advanced Power Mode in settings and also in Bios.
Please put your computer in Safe mode first
