Can I use InstaTV with my Directv set-top box connected to a PC
running Windows Media Center? The set top box is connected to the TV
tuner in my PC. I tried downloading the server client but it can't
find any channels when I scan and the only signal source I am able to
select is "antenna".

You TV Tuner is probably in analog mode in order to work with DirectTV.

InstaTV only works native digital format (ATSC or ClearQAM)
