Application installation - Unknown publisher

I would like to know if code signing is the only way to remove this message.

Are there other ways to avoid this message when installing an application executed via Inno Setup?

Pretty much, yes.

Another thing you can do is to use PrivilegesRequired=lowest and install in per-user mode (this also requires changes to where you install and what components can be installed) -- though in most cases that will just show a similar but slightly different warning message instead (though only when the installer is downloaded, not if just run locally).
