Thanks for your time analysing the whole area. I'm afraid you have misunderstood many aspects of that area. It is not your fault because you cannot rely on the sat image fully because it doesn't reflect the current situation, unless Google updates it. I reassure you that everything in that area is marked correctly now except for the change being requested now. Let me clarify your points :
Vehicles from Salem going to Kochi cannot go to flyover/skyway since it is a one way. The direction on flyover is from Kochi to Salem. It is marked correctly on maps.
There are no traffic lights in this area.
I'll try to explain the whole area as simple as I can. To avoid distractions, first please disable sat image and switch to maps view.

Two National Highways are meeting in that area : NH47 Kochi-Salem and NH47C branching off from this area towards ICT
On the Kochi - Salem road, there are 3 parallel segments. Let me name these segments 1,2,3 starting from left. i.e. 1 is the segment lying on the north-west side (i.e the segment closest to ICT highway out of the 3 segments). All 3 segments are one-way segments - one segment (leftmost) with traffic in northern direction, and two segments (middle and rightmost) with traffic in southern direction.
1. The segment 1 (leftmost) is a flyover where traffic flows only northward i.e vehicles going from Kochi to Salem. This is the only flyover in the area.
2. Segment 3 (rightmost) is a road (which is now under review) where traffic flows only southward i.e vehicles from Salem to Kochi. This is a surface level road.
3. Segment 2 (the middle segment) is an interchange segment for vehicles to change from NH47 to NH47C and vice versa. The traffic in this segment flows southward only. This segment has been made by digging out soil and forming a lower level towards the middle i.e. this segment is at surface level at both ends and at a lower level at the middle. At the middle it branches off into two short one way segments, to connect to ICT road, through below the segment 1 flyover.
4. Finally there are two short free-left-turn curved turn segments to complete all the turn combinations.
I hope the above explanation will give a clear picture of the layout in this area.
Normally in such junctions there will be two one-way flyovers on the primary highway and interchange segments will be on either sides. Why it has been done differently here is anybody's guess. Since this is only a 3 way junction, by placing the interchange segment at the middle (instead of at an end) engineers smartly avoided the cost of building one entire flyover !. With just one 1-way flyover, entire traffic flows uninterrupted.
Hope I've made things clear to you. Once again please be reassured that the entire area is marked correctly in maps. The only change required is to revert segment 3 attribute from local to NH, for which the edit has been made. The interchange segment has been purposely given major artery attribute so that segment 3, once it is an NH, gets a higher priority, for proper routing from Salem to Kochi. Though technically a car coming from Salem to Kochi can continue through segment 2, there is a sign board which directs Kochi bound traffic to segment 3 and ICT bound traffic to segment 2.
As I mentioned in the beginning, the sat image is yet to be updated by Google and hence you will be misled if you go only by it. Segment 3 was under construction when Google captured the image and then all south bound traffic was through segment 2.
