Here is how to tune PHPStorm to allow Zend debugging for scripts, that you run from command line on webserver.

While testing in PhpStorm 3.0 pressing Debug button a toolbar was working, but current line in a script wasn't highlighted and breakpoints were not working.

But, when "Run Configuration" toolbar button next to it was pressed, then all worked.
