What version you have? Try the latest.
It is strongly tied to gnome and I think you need gnome 2.22 minimum, recommended is the latest gnome. If you absolutely have to stay on that platform and not upgrade the os, I suggest building latest empathy from source. But be warned that it can be a nightmare, especially if you are not used to building from source.

Synaptic has its own proxy setting somewhere in the menu.
