Is there any way for me to have an input txt file within a batch script? For example, instead of having to manually input a whole bunch of goto locus commands, can I have it goto a txt file with a list of igv locus coordinates? Is it possible to loop at all using this batch? Are there any commands not listed in this page that I'm missing: https://software.broadinstitute.org/software/igv/PortCommands? Thanks.

No, that's not supported.   All supported commands are listed no the page you reference.
