Hello, I want to save a whole session via a port command (through java code). Is this somehow possible? Thank you for your help :)!

Currently no, there is no command for that. Batch (and port) commands are listed here: https://github.com/igvteam/igv/wiki/Batch-commands

If you want to request this open an issue at https://github.com/igvteam/igv/issues.
