Hello,
In order to carry out a bash loop, I would like to extract the data file that is obtained when an alignment is clicked on without going through the IGV viewer.
Do you know of a command that I can use to obtain this information?

You will need to consult a more general forum or search the web for information on command line tools. I can't offer specific instructions but you could probably script something using samtools. All the information in the popup is available in a SAM record.
