Yes. It tries to do this automatically whenever possible. Just make sure that metadata for the vides are found.

If the input file is mp4/m4v and you use the "Flatten to QuickTime Movie" preset it will do just that.

Yes. It does this internally in a couple places to achieve best compatibility with the Apple TV.
