Cell tracking protocol

Hi all,

I am new to writing protocols in ICY, but would like to write one to track cells over time through a series of images and I have a few questions. I have included the protocol I have so far as well as an example of the images I am tracking.

When I run ICY manually, I use the following plugins: 1) Adaptive histogram equalization, 2) Thresholder with output as multiple ROI, 3) Active Contours with polygon ROIs that are tracked over time, 4) Track manager, and then would like to use the "Extrude ROI" plugin to get the individual ROI tracks and information over time.

In my protocol, I would like to be able to display the results of my thresholding and active contours, as well as get out the ROI tracking data. As of now, when I run this protocol it is only giving me 5 ROIs and no data from the active contours (I've been trying out different ROI statistic blocks with little luck).

Could someone please give me some guidance on how to get my protocol working properly?
