Mean Intensity Lacking in 2 Channels

Hello everyone,


I am trying to isolate cells from a tissue to get their staining intensity. These cells are neurons in DRGs, stained with b3Tubulin and another marker. 

My images have 3 channels (488, 594 and DAPI). 

I use the "Thresholder" plug in in channel 488 to isolate the cells from the rest of tissue, with an output as "Multiple ROIs" and a filter size. I make adjustement if need necessary (mainly manually add or remove the cells the have not been properly selected), and then use the "Convexify ROI" plug in. 

It seems to work OK when I look at the ROI report, I only have my "Mean Intensity" for one channel (DAPI) and not for my two other channels (which also happen to be my channels of interests)... Is this normal or is this a bug and how can I fix this ?

Hi Aude,

Just select all your ROIs from the ROI panel / table (you can use Ctrl+A for that) then set the C (channel) position to -1 (ALL) then it will compute mean intensity for all channel and not only for the channel 0.
