Currently, obtaining intensity data for all channels from ROIs generated by Spot detector requires that I Export the ROIs from Icy as well. This isn't too much of a problem when running Spot Detector on individual stacks, but doing BatchInputDetection doesn't send anything to ROI and I only have the automatically generated .xls files with the channel detection info.

Is it possible to change some setting or alter Spot Detector so that that .xls file contains all of the intensity information that the Export button would?

Hi James,

Spot detector offers an option to automatically export results in a XLS file (not related to the ROI export), in which case you don't have as many informations than the usual ROI XLS export but still have the size (in pixel) and the min / mean / max intensity for each spots which may be enough in your case. Also you can even choose to feed a single XLS file for all the batch result (but you may avoid this option as the XLS file can become really large).

Best,

Is there any way to change it so that all of that information is included? I am using Spot Detector to highlight cells (make ROIs) and then looking to see intensities of other channels in the ROIs.

If you want intensity in other channels, you have indeed to use the ROI informations.
For that you better use Protocols, you can take this one :
http://icy.bioimageanalysis.org/protocol/Spot_detection_to_workbook
And modify it for batch processing.
