Hi,
I have been using the Annotations plugin to label cells in a field of view as I analyze them but I am having problems seeing the notes when I reopen an image (even when I have the Annotations plugin open). It appears that sometimes they are saved in the metadata and sometimes they are not. If I manually add notes within the metadata and then reopen the image, then they show up on my images but it would be great if I could actually add the notes on the image and have it saved. Can we address this issue? It is really important for my analysis.

The Annotations plugin is unfortunately not maintained and it may contains some bugs. But from my tests i cannot reproduce a case when the notes disappeared, if i start Annotations plug-in the notes appears. What you can try is to manually save the metadata before closing the Sequence (by using 'Save--> Save metadata" in the main application menu) and verify you don't receive any error message (in the output console) when you do it.
Another suggestion is to use the ROI and its name for labeling cell. You can select to display independently for each ROI to display its name or not. The last solution if you really want to stand with Annotations is to use the "screen shot" button to flatten the image and so have the annotations text printed in the image. So you can just save the image to preserve the information.
