Highlighting main page instead of specific page

An issue that occurs on some sites, including YouTube, is that sometimes annotations will post to and you will view annotations for the entire website instead of the specific page (as a result you will be posting at the bottom of hundreds). Almost as if the page is just a feature loaded to the same page. Is anyone aware of this issue, and have they found a way around it.

The only other place I've encountered this is one some news aggregator sites (I believe MSN news was it).

We've seen the same thing happen on Reddit, and if I recall correctly it's due to the video that's loaded from the homepage still using a rel="canonical" statement saying the home page is the canonical URL for that video.

Right-clicking and selecting "Open in a new tab" over the video you want tends to set the rel="canonical" statement to the videos URL in the new tab, which then anchors the annotation to the actual video url and not the home page URL.
