When this question was asked, I too would have said I have been running Avast free and MBAM Premium for years without any ill effects... they get along together just fine.
But as of this week, I think it was an Avast update, but now there IS an issue with both running on a system at the same time.
Avast's Behavior Shield keeps turning itself off -for no reason at all.
Through some testing on different computers, I was able to determine that the conflict is between MBAM and Avast, but again, it was since the last Avast program update that this started.
So if you are having any issues between the 2, head over to the Avast forums and report it there.
I get this too. I am using MBAM Free 2.2.1.1043. My workaround is to uninstall Avast 17 in safe mode and then reinstall and load the most recent Avast config. Behaviour Shield is a sensitive soul and Avast 17 has caused more difficulties than any previous version I have experienced.
There is a problem with Avast Behavior Shield. Avast is aware of it and will fix it in hopefully in the next release. There are many questions on their forum regarding their behavior shield. Since I posted this, a further update of Avast 2017 started to give me problems and, try as I might, I couldn't resolve them. I decided it was time to go back to MSE, as I decided that this, alongside Malwarebytes 3.0 Premium, CryptoPrevent 8.0 and a regular system backup strategy was adequate protection.

And if you are suggesting to go with a 3rd party, then what are specific recommendations/approaches for different server roles? I guess antivirus configurations and requirements will be different for FS, RDS, DC, etc. I was thinking to maybe just install 3rd party product only on FS and only configure it to scan on write but disable everything else? And just trust WD for all other servers?
All server virus products products will automatically make the needed exceptions your describing Windows Defender making. Your statement regarding a need to make them with 3rd party products is incorrect. Further 3rd party products are often aware of more exceptions or specific handling settings for a greater number of applications.
There are products designed to be run at the Hyper Visor level and provide agent less protection for virtual servers with greater performance than running Windows Defender on the VMs. Products installed on VMs may offer additional functionality, a common one being additional levels of defense and mitigation against cryptolockers. Each of the major business AVs vendor will have multiple products to provide coverage since there is no single best option to be had, just the best compromise for your situation.
My base guidance is to run a product with advanced crypto detection and mitigation on file server, and . Defender will not provide that. It may be low impact to restore or replace your File server, so that may not apply to you.
I have friends that disable all AV as they view it as pointless speed killer and they know to look for errant behavior or signs of an issue. Others that have expired AV or Windows defender but things seem OK.
