I use Picasa to import and organize my photos into folders on my Windows PC. Each folder is defined as YYYY_MM_DD_Subject. As noted, Nikon's DSLRs prefix each file with DSC_nnnn, and I always set the "Shooting Menu">"File Sequence Number" = "ON". So when using multiple DSLRs, I've occasionally had overlapping file numbers.
Higher-end DSLRs (D300; D7000,; etc.) have a Shooting Menu setting to define a 3-character prefix that is used in place of the "DSC" prefix; the D5100 does not. To "fix" this I use the following process:
1) Define a separate FOLDER for each DSLR (e.g. "D5100_A", D5100_B)
2) Import my pics into a subfolder of the appropriate FOLDER using the YYYY_MM_DD_Subject format
3) Then use a renaming utility to either replace the "DSC" prefix or add a new prefix to the file (e.g. 1DA_DSC_nnnn)

I'm planning to have my D5100's for a long time and expect to "lap" the 9999 numbering sequence, so the renaming utility serves another purpose: by using a prefix 1DA_, I can identify the first 9999 pics; than change it to 2DA _ for the next 9999, and so on (or 9 X 9999; by that time - and age! -I don't think I'll have to worry about it!!!)
And regardless of the file numbers, I can always use Picasa to search for pics by subject, assuming I am consistent on the folder naming when I import my pics. Discipline!!!
