I am not aware of any way that code in HOOMD-blue could change the destination of output written by another process. Some other change, such as a jupyter or packmol version update, must account for the new behavior.

By default, HOOMD-blue writes its output to the python streams sys.stdout and sys.stderr which Jupyter captures and displays in the notebook web interface. This has not changed since v2.0 or earlier.
