I hadn't ever paid attention to this option, either, but when I just
looked now, that option is checked in my Adobe Reader.
I don't know if I mentioned this, but I can view the text in the PDF
quite well. The problem is in extracting said text into any other format,
like MS Word or MS NotePad.

I am not sure if I understand your question fully. First of all, does this have anything to do with the message you quote below? I guess not.
Do you want to convert full-width (全角) characters like THIS into half-width (半角) characters like THIS?
This is easy to do if you are using MS Word. Simply highlight the text to convert and then click Format à Change Case…, select the Half-width radio button and click OK.
This will convert the characters.
