You have the freedom to choose your own coordinate system. You  just need to be consistent to use one single unit system for one input.
You have the freedom to choose your own reference line. It could be your centroid, neutral axis, elastic axis, mass center. If you don't know these points, you can choose an arbitrary reference line, run VABS once to calculation these centers then shift the coordinates to one of the references you like to rerun VABS.

For element 61, the order of numbering is wrong. The nodes are numbered clockwise. In VABS, the nodes should be numbered counterclockwise.

In finite model, it can be solved to change element normal direction.

Like patran or other FEM tool, it is easy.
