how to continue after mapping r1 and r1

Hello,

Due to a server reboot problem, HiC-Pro running stopped after completing Bowtie2 alignment step 2. Since my file is pretty big it takes a very long time for alignment. Is there any way that I can continue running mapped separate R1 and R2

bam file without starting from the beginning?
