Fhir database reindexing

Hello,
after using smart-on-fhir/tag-uploader for uploading data to local hapi server, everything went well but I was not able to see numbers next to the buttons like you can see in the picture bellow.

It looked like nothing is imported but all the data was there.
I tried reindexing but got 500 error.

After a couple of days, I was able to see numbers and everything looked correctly.
Could someone explain what happened and why I didn't get all the numbers immediately?
Also. what needs to be done the next time I upload the data so that the numbers are immediately visible.

This is the printed console while trying reindexing. And didn't mention that I am using latest version of FHIR.
