Hi,

After running cafe5 two times, the lamuda value is converged. However, error always happened during or after Computing pvalues... step

This is my command:

Command line: cafe5 -c 20 -t xenTro10.multiz14ways.nwk -i Orthogroups.GeneCount.forCafe.delete20Orthogroups.txt -k 3 -o cafe_result 

By the way, tuning the count of core from 20 to 8 didn't work.

Hi,

At the moment, running CAFE with the gamma model does not support calculating p-values as well. But if you want to know the fastest families in your dataset, you can look in the rate-category with the highest lambda value.
