Apps have to be updated to use the notification center in 10.8, check the apps settings

You'll want to use Growl 2, which starts beta testing today. When a notification comes in, you can configure Growl to simply forward the notifications to Notification Center.

No application as far as I know can charge for an update on the app store. The only way to get an upgrade fee is to make a new listing in the app store. We have no intentions of doing that.
