Does it still happen with Growl 2.0.1?

For me, yes.  I don't remember when this issue started.  More details:

The number in "There were # notifications while you were away" text at the bottom of the Notification Rollup accurately decreases depending which 'x' is clicked/tapped but specific corresponding alert details never disappear until the NR is closed.  Console messages look like this:
