Look in history, do you get 3 entries for each email as well?

However when the machine goes idle, and the rollup comes I get 3 lines for every email that comes in.

Just got home and checked. 

Yes, it show up multiple times in history.

Then whatever generates the notification is doing it three times. If you're using gmail+mail, you may want to look at limiting to just the inbox.
