This was my biggest hangup about Tweetdeck.

I don't know if you've solved this problem since posting this, but I've been having the same problem, however I've just noticed that if you hover over the icon at the top of each column you'll get an edit option, click on that and you'll get tick boxes for sounds and pop-ups. I just ticked those and voila! Pop-up and sound notifications through Growl!
