How do I get Mapmaker to recognize a zip code that has multiple towns?

I'm not sure what you are trying to accomplish here.  Zip codes and cities are two different functions.  Both are generally drawn as boundaries, and they can differ.  So a Zip code can encompass several cities, and vice versa.

Both are usually locked in North America, by the way.

Can you explain what you are trying to do?

Maybe I asked the question wrong.  I'm trying to add some POIs, including their addresses, that are in a given zip code.  The zip code in question has two towns associated with it.  I'm trying to enter town B, but it forces that zip code to town A.

Report the Issue in Maps as well as MapMaker. The issue is likely that the zipcode boundary is improperly drawn. If you search for just the zipcode in maps you can see the boundary.
