I'm just wondering if the migration to v2.1 of the API will affect the Shopping Content Service in any way?

Yes, it will be affected in a way that you need to adjust all the endpoint URLs on your end inorder to call the new version(2.1) of the API. Also, you need to modify your application/script to account the breaking changes introduced in v2.1.
