I'm having the same problem after replacing stock (but rooted) Samsung
Android on a Galaxy SIII in New Zealand (not on a plan - GT I9300) with CM
10 (Android 4.1.2). The clock appears sync'd but Authenticator no longer
produces valid codes on the phone.

Ok - I believe I've fixed it for myself like this: Log into
http://accounts.google.com/security with the Google account for which you
have 2 step verification. Got to https://www.google.com/settings/security
and Edit the section on "2-step verification". Under "How to receive codes"
-> "Mobile application" select "Move to a different phone" and select phone
type. Then use your phone to read the QR Code that it produces. That should
fire up the Authenticator app on your phone, with a code displayed. Enter
that code into the code entry form below the QR code in the browser. That
*should* validate the new phone. Hope this helps someone.

This only moves the google account codes. Other (3rd party) credentials
are left on the old device.

Your options:
1. Apparently rooted phones can backup / restore these.
2. Also, if you still have the code from the 3rd party site, you might be
able to reuse on new device.
3. But, for most of us, the only the only option seems to be:
• Disable 2fa on the account in question (eg dropbox).
• Delete account from Authenticator on the old device.
• Setup new 2fa for this account again on new device.

Will report back if I find a better way.
