This is expected behaviour. When the unity editor updates, it can cause breaking changes. This prompt is warning of this possible fact. Unity developers should know how to handle this: backing up the project, and running (or not running) the script update tool.
We would suggest also looking at that link as it does seem like they also are saying something. But I'm not sure if it's the same as what you are
