I've just upgraded to the new admob and my windows phone ad units have gone, does this mean my windows phone apps will stop showing adverts?

The new AdMob doesn’t support Windows Phone 7 apps and we’ll soon be deprecating support for the Windows 7 platform including the SDK. The new AdMob will support Windows Phone 8 apps soon.
Until then, if you are using AdMob to monetize your Windows Phone 7 apps then you can continue to do so through the legacy AdMob. Even if you upgrade your Android and iOS apps to the new AdMob, you can still use your legacy AdMob account to manage your Windows apps until we deprecate this service.
