New mail does not get marked as new in buffers

Do you still see this behaviour? There was some fixes to the marks
code in nnml/nnfolder done in the end of last month.

Supposedly, M-x nnml-generate-nov-databases RET should fix it for all
groups. (For nnml that is.)
