I want calculate binding free energy of protein-protein complex. For getting negative binding energy, which group should be selected during calculation.

1) protein1 all atoms vs protein2 all atoms

2) protein1 backbone vs  protein2 backbone

3) protein1 c alpha vs protein2 c alpha
