Hello Luis,
I have been working with the human sub-catalog, and I realized that the eggnog file annotation is missing some genes in it. Why? If the gene was annotated as unknown, shouldn't it still appear in the GMGC10.emapper2.annotations.tsv file?
An example of a gene that exists in the human sub-catalog but does not exist in the annotation file is "GMGC10.000_005_824.UNKNOWN".
Thanks,
Tatiana

Hi Tatiana,

This means that eggnog-mapper did not return an annotation because it could not find an ortholog. About 20% of unigenes should be in this category.
