mail skips inbox but shows up in 'All Mail'

I am receiving mail that skips the inbox but shows up in 'All Mail'.

I no longer have any filters (I deleted them all after re-arranging my
filing scheme), so the cause shouldn't be related to filters.

Any ideas or help is appreciated

I don't think so... I searched for muted messages (is:muted), and
nothing showed up.

Besides filters, messages can also bypass the Inbox if they are being
fetched from another account. The settings for fetching messages from
another account include archiving.
