    I had something similar happening, if I understand correctly, and something that was mentioned offhand put me on the solution. I had to go into "Settings", then click on the tab "Accounts and Import" and then click on the "edit info" for the email address that this was happening for, and uncheck the box that says "Treat as an alias." Apparently, this is a quirk of what Gmail means by calling an email account an alias.

When I use gmail with a gmail  account (let's say b...@gmail.com) the reply-to behavior is different than when I use another email account (b...@mydomain.com for instance).

The difference is as follows:
  
 When I get a message from us...@domain.com and I hit reply both my gmail accounts behave the same way -- a message is created "To:us...@domain.com"

  But, if I decide to add another message to the thread, it only works correctly with the gmail account.  I.E. if I want to add another reply, with a gmail account I just start typing at the end of the thread and the message goes "To:us...@domain.com"

  When I am using my be...@mydomian.com account, if I reply a second time by typing at the end of the thread, the new message will be from me (b...@mydomain.com)  to me (b...@mydomain.com).  

  Why is this, and how can I fix it?  I tried toggling the "reply from" checkbox in "Settings/Accounts" but it didn't help.

  It seems that basically gmail doesn't consider "b...@mydomain.com" to be the same as "b...@gmail.com" even though I've set them up to be the same as much as possible.
