Since I can't edit this column, the application appears to be
generating incorrect values.
You can reorder the actions by dragging them up and down in the list.
Try that and I think that the numbering will be fixed. If not or if
the problem occur again, let me know.

It seems to work on some lists but not others for me. If the 1 is
missing it works fine. I have one list where only items 44 and 45
remain and they stay numbered that way regardless of how I move them.

I would guess that's because you have 43 completed actions on your
project. If you uncheck "Only actions not done" you will see that the
completed actions are numbered too.

Reordering forced a new number to be created, but also having problems
with reordering -- can't always move an item.
As far as I know there are two issues with the action numbering in
the projects:
Some numbering might be inconsistent. This was caused by a previous
beta-version. The numbering should be fixed if you rearrange the
existing actions by dragging them in the list.
The numbering includes already completed actions which might not be
shown due to the "Only due actions" filter. This seems to cause
confusion and is maybe not a good idea. An alternative solution is
that the order number is removed when the action is completed but
that looses some of the history associated with the project. Any
opinions on this issue?
Regarding the the reordering of actions in a project. The only reason
I know of that causes the reordering to work is if a different sort
order than the number column is selected. This is the same as the
playlist behaviour in iTunes.
If you notice issues with the numbering or reordering of actions that
doesn't fall under these two categories, please let me know.
Also remember that the 1.2 releases are still beta and is a work in
progress.
