the solution suggested was:
geom_dot(colour=NA)

However when I attempted doing this,
> tt<-do.call(rbind,lapply(LETTERS, function(x) data.frame(pathway=x, fc=runif(26,-2,2),de=sample(c(0,1,2),26,replace=T))))
> qplot(pathway,fc,data=tt) +geom_dotplot(binaxis="y",aes(fill=factor(de)),colour=NA,binwidth=0.01,binstataxis="y")

the borders remain.

Any ideas anyone?

sorry my bad, it should have been ggplot(tt,aes(pathway,fc)) + geom_dotplot(binaxis="y",aes(fill=factor(de)),colour=NA,binwidth=0.01,binstataxis="y")
instead.

The problem is that qplot draws the plot with the geom_point default geom, and then you are adding your geom_dotplot. So the points are being drawn twice.  I would suggest using ggplot() rather than qplot(), so the only time they are drawn is when you explicitly add the dotplot layer eg

ggplot(data=tt, aes(x=pathway,y=fc)) + geom_dotplot(binaxis="y", aes(fill=factor(de)), colour=NA, binwidth=0.01,binstataxis="y")

cheers

Just want to add one thing: the binstataxis argument isn't used anymore; you just need to set binaxis.
