I guess I should have a conservative answer, so I will :-)

Not sure changing the menu is really important at this point, and though it could help newcomers, it would make existing users confused.

Be aware Graph, Project, Workspace this is all the same for at least 50% of users, that xplore only a single graph at a time. Your hierarchy sounds like a good idea, but its driven by programmer's concept.

Moreover some of the menus are named by Netbeans (File, Edit, Tools), not sure if we can rename them.

This seems an appropiate idea for me :)
It will mainly help the user to not confuse graph file / gephi project, specially when opening a graph file or project file.

I propose a new structure for the Gephi main menu, which is sometime ambiguous. In italic are actions that could exist in the future.

-- Export to Database


Workspace

Window, Plugins and Help remains the same but Tools which should be renamed because of a confusion with graph tools. What about "Platform"?

The software is in beta, so the current users are our beta-testers - don't forget it :)

Changes could occur in Gephi 0.8, as it is normal that GUI evolves through different versions.

Maybe Graph, Project and Workspace is the same for most of users because they are not aware of the differences, and the current UI let them so confused that they won't do more! The main problem is between graphs and projects. Maybe we could simply merge the two concepts like in Photoshop. PSD files contains more information than all other formats for Photoshop edition, but they only appear on loading and saving an image. Then the "Save" or "Save As" buttons would save only the current workspace if the output format is not ".GEPHI".

Finally we could just not use the standard Netbeans menus, if we can't rename them.
