I guess I should have a conservative answer, so I will :-)
Not sure changing the menu is really important at this point, and though it could help newcomers, it would make existing users confused.
Be aware Graph, Project, Workspace this is all the same for at least 50% of users, that xplore only a single graph at a time. Your hierarchy sounds like a good idea, but its driven by programmer's concept.
Moreover some of the menus are named by Netbeans (File, Edit, Tools), not sure if we can rename them.

This seems an appropiate idea for me :)
It will mainly help the user to not confuse graph file / gephi project, specially when opening a graph file or project file.

I propose a new structure for the Gephi main menu, which is sometime ambiguous. In italic are actions that could exist in the future.

Window, Plugins and Help remains the same but Tools which should be renamed because of a confusion with graph tools. What about "Platform"?
