I'm CC'ing the WikiPathways discussion list on this
questions since I believe they'll have very useful
recommendations. I remember this question being brought up
before but don't recall if there is an easy way to combine
all pathways. There is a Cytoscape plugin named
SuperPathways that combines pathway interactions into a
single network but I don't know what the limitations are:

I've been collecting all interactions present in human
pathways and have attached a file with all of those
interactions in WikiPathways and KEGG pathways (all GPML
format) as well as transcription factor target
interactions. See attached. You could filter and use these
interactions in Cytoscape.
