Dear All,

I can't seem to get anything working. GeneRax only works when I run (from the GeneRax root directory):

/examples/gene_tree_correction/run_plants.sh

When I specify my own files in the Shell script (including own families file but no tree file yet), it gives the "File  does not exist. Aborting." error (does not find the script). Strangely, it recognised it one time but when I ran exactly the same script (not changed), it continued to give the "File  does not exist. Aborting." error. I am really confused as to what is going on.

Hello,
It doesn't find the script? That's weird. Could you maybe send me your files? What do you mean by "no tree file yet"?
Also, does everything run as expected the first time?
Best,
Benoit

Hello,
I think it's because you only specify the species tree but no gene family file (with alignments, substitution models etc.)
