Dear Benoit,

Is it possible to estimate branch lengths on a fixed input species tree topology with SpeciesRax? Similar to how RAxML optimizes branch lengths on a fixed topology with the option -f e.

Thanks,
Yasamin

Dear Yasamin,
I apologize for the very late reply... In case you still need the answer, GeneRax/SpeciesRax provides this option to estimate the branche lengths:
--si-estimate-bl
It is described on the following page GeneRax · BenoitMorel/GeneRax Wiki (github.com)  as well as in the SpeciesRax manuscript
Best,
Benoit
